I have an MR2 with a single Beckett.

What I want to do is relocate the air intake valve on the Beckett.

My plan is to come out of the Beckett with a barbed 90, attach some air line and connect it to the air valve which I will then mount to a bracket inside my stand so when I open the door the valve is right there.

Will this effect the operation of the skimmer in any manner?

That will work just fine; just make sure you don't kink the line and inadvertantly reduce the air flow.
